its been confirmed in the books and implied in the tv series that timeords are not restricted to the humanoid (well, galyfrianiod) form, its just the prefered form of their cultural conservatism.Ten wasn't secretly Eleven at the time. In particular Ten was practically suicidal at the time and and was secretly the 11 regeneration so only had one left and didn't have enough regenerations to adapt to the presure of the massive flood, depth and needing to breath water. The issue with drowning or vacume exposure is that the regeneration happens and then the timelord is still stick in the same lethal situation.

I always assumed decapitations, disintegrations, and Gallifreyian-made weaponry were the guaranteed methods to put a TL down for good.
